Greetings,

I have a few photos I uploaded to Google Maps, which were approved and can now be seen in the map view. However, I'm now realizing that uploading them directly to Google Maps means that the images are not part of my photo collection on Panoramio.

I want to upload these images to Panoramio so I can mark their locations, but I don't want it to be listed as a separate image from the one on Google Maps. Is there a way to link my accounts?

Well, interesting question. ;-)

There is no official communication from Google about Panoramio future and it's integration into the evolution of GEO services (Google Maps, Google Earth).

According to my experience and qualified (?) guess:
Web/mobile Google Maps are the future.
So Google has opened an easy way how to upload photos directly into the maps (well, it makes a sense).
Uploaded photos from Panoramio are also displayed on Google Maps (especially those with "snap to" feature used).
There's no way how to transfer / merge photos uploaed directly to Maps into Panoramio.
However all user photos from Panoramio can be seen on Google Maps (hamburger menu -> Your Contribution -> Photos).
I guess, Panoramio will be closed down one day, and all photos from Panoramio will be transfered into Your Contribution and (perhaps) also to Google Photos folder on Google Drive and into Google Photos service.

So if you don't want to have duplicates on maps, upload photos to Panoramio and delete same photos from your Google drive.
Or keep photo on Google Drive / Map and don't upload it to Panoramio. One day there will be no Panoramio photos, I think.
