Dear concern,
I am doing a positive selection analysis using the branch-site model.
In several cases, I have experienced a dn/ds(w) value of 999 in 2a,2b
site classes. Like:
kappa (ts/tv) = 1.95969
MLEs of dN/dS (w) for site classes (K=4)
site class 0 1 2a 2b
proportion 0.88019 0.09706 0.02049 0.00226
background w 0.04220 1.00000 0.04220 1.00000
foreground w 0.04220 1.00000 999.00000 999.00000
Is it viable to receive such high omega for foreground lineages or is
there any threshold I can use to filter the results? I would like to
appreciate any of your help. Thanks.
