Is there a script or way of annotating a schematic in Logic?

Are you talking about back-annotate from the PCB or re-sequencing the ref designators? There is, indeed a script to re-sequence the parts. Try downloading the following:    http://www.designsystems.fi/downloads-english.htm

We use thet attached scripts.  They've worked well for us, but use them at your own risk.
 
Change the extension to Zip then un-zip.
 
1.  Select a series of parts (like all capacitors) and then use Rename Selected Parts Bulk.  This will let you move all your reference designators up (maybe starting at 500).
 
2.  Run Remane Parts Sequentially.  Designate a prefix and starting number.  Click on each part sequentially.

If anyone wants to try, I've opened the files section up to members. See
if one of you can post it there, someone did a couple weeks ago with a
basic file and it worked.. At least from my account I can see it.
