Hello.
Using Oufti, I analyzed microscopy images. If I click on the segmentation button and test the segmentation of bacteria, Oufti correctly segments the bacteria, but when I run Detection and analysis of all frames, it does not do a good job tracking, and many of the bacteria that it detected when the segmentation was tested do not appear in the output of that analysis.
What can be done to solve this problem?
Attached is a complete analysis.

Hi Ali,

In time-lapse mode, Oufti identifies cells in a given frame by using the cells identified in the previous frame as an initial guess. This can sometimes lead to issues, especially when your cells are growing quickly or when there xy drift between consecutive frames

Possible ways to overcome this:
-Run an image alignment
-Divide your time-lapse into smaller parts and refine cell meshes in between analyses
-Perform your analysis in "individual frames" mode and run a separate tracking algorithm (outside of Oufti) afterwards.

Thanks for using Oufti!
