With Osmand you can make a nice track with markers. However, if you read it in a PC, it has a strange structure: the regular track but also straight lines that connect the markers.

You don't talk about a track but of a route. Use routeconverter and load file as route. Be aware of the difference of track and route ! Peter

So, a GPX track can be a route or a track?
And you can follow a route or a track with directions.

I tried to make one but at first all the markers got mixed up, not sure what part of the program did that. Got them all lined up again and then the routing function bypassed a lot of them to get the shortest route.... but it also backtracked to get to some markers. In the end I cancelled the routing, just followed the markers.

I think the easiest way to make a route is as follows. Put markers on the places where you want to come. Then use Measure Distance to make the route. This works fine if you enable the 'position on the road' function. It is regrettable that the GPX track can not display a height profile.
