Thats pretty simple, as you rightly mentioned you can use the serial port for communication. There are commands in MATLAB to send bytes on the serial port. Check out this link:

To summarize you can use fwrite and fread within MATLAB to read and write bytes to the serial port. Ofcourse the baud rate and protocol needs to be matched. By protocol, what I mean to address is how the bytes sent by MATLAB will be interpreted by the firmware program on the uNiBoard and vice versa...
