Running OTP on my own server (not in standalone mode)

I have just started exploring OpenTripPlanner for routing and I want to add it as a dependency to my existing Java project. I can add the maven dependency and it builds fine.

I do not want to use the OTP server, but I want to use it more like a library. I already have a server running so the instructions here:

won't work for me. 

Is there a way I can use OTP without using the command line switches? I came across the class org.opentripplanner.routing.core.RoutingRequest which looks promising but obviously I need to figure out how to specify all the configuration details.
