Nikodem, do we currently have custom SQL queries to insert/update/delete data? I don't think so, but even if we did, it's only a matter of annotating the methods appropriately - Javers uses aspects to inject auditing code into methods that modify the domain. We currently simply annotate the whole Spring Data Repository and Javers makes sure to inject the tracking code into save/delete methods from CRUD Repository.
On topic, +1 for making this step optional. I can pretty much confirm the issues mentioned by Josh. I don't have any preferences on a separate profile vs. re-using "refresh-db". I think there's no harm using the latter.

I’m also fine with making it optional, though I have a slight preference for “refresh-audit-log” so we have the option to run the right assignment refresh separately from the audit log initialization.
