So, in the usual fashion, let the bug hunt begin!!!

Bug 1: Virutalbox extensions are installed in the usb image, not sure
if this is a problem, just took a while to install the updated
extensions.
Bug 2: While running "sudo apt-get upgrade" it detects the config
file /etc/gnome/default.list has been modified and stops, waiting for
user input (Default choice is to keep the modified version).
Bug 3: Recent Documents under administrator has documents in it
Bug 4: Bash history file in administrator contains recent commands.
Bug 5: Bash history in student has commands in it, oddly the lastly
command is to remove the history which it didn't completely.
Bug 6: History.txt is present in the administrator home folder
Bug 7: Docky crashed, not sure why just yet. I have updated the system
via apt-get and opened a terminal. Will troubleshoot this one some
more.
Bug 8: Root file system is visible in /. This is not really a bug but
I found hiding the system folders other then /home and /media just
saved me a few headaches. This can be done by creating a .hidden file
in / and listing the items you want to hide. They will continue to be
visible in terminal commands like normal.
Bug 9: There is a picture in /home/administrator/Pictures/
Bug 10: Read aloud in adobe pdf doesn't work.
Bug 11: Nautilus is very slow on Asus 1001px, takes a second or two to
render objects in the folder.

On a side note, I confirmed the dreaded 0Kb bug in LibreOffice is
indeed fixed, student research papers everywhere, rejoice!

I actually may have done this on purpose so techies can follow what I have done.  I cannot quite remember...if you think I should...I can remove it.

I'm trying to figure out the long black screen during boot and what's
causing it. I've removed the virtual box utils thinking they might be
mucking up the gears but no change. I installed bootchart and took a
look at the boot process but can't seem to make sense of it this time,
just looks very odd.

There is a bunch of stuff being loaded at boot, I'm not sure where to start. I'll send you a bootchart, maybe you can find the needle in the haystack. I'm thinking of going through and breaking stuff till it boots fast, or doesn't boot at all >:).
