Building Standalone Simulation

Dear all,
I have implemented a simulation environment on my desktop using the
IDE. Now it is time to run a lot of simulations, on our HPC owned by
my university. My question is, am I able to build an executable e.g.
"simulation" which takes a .NED and .INI file as input an runs te
simulation?
It seem I always need to have the NED folders into place to run a
simulation.
