great that you are doing these kind of comparisons.

I wonder if you could also include benchmarks against bowtie2 running on the 12-core Xeon's available on your GPU system,

just to have a "same system" comparison with/without GPU?
(incidentally, at the moment nvBowtie doesn't use the CPU for alignment, though in the future it could, so as to further increase
overall system speed)
