When do Time Triggers run?

If I select a Time Trigger to run every hour, is it at the top of the hour (1:00, 2:00, 3:00, etc) or is it an hour from the time of submission?

I don't believe it is a set time.  It has nothing to do with the time of submission.  

You can add a column to compute the time you would like to have it run including any other other filters.  If you set a filter using the system time, you need to set the spreadsheet calculations so the cells adjust when the spreadsheet is closed.

simplest way might just be to run a test and see from the documentation produced when it has run, then adjust your timings as required?

Yeah, I am on that. Not just to test the time but test if the time triggers are working properly.
I mean, when we do a manual merge we need to clean the merge status, do it's auto clean it when doing it with a trigger?

if you are doing a manual merge as it has failed to merge on a form trigger you clear the merge status so that Autocrat recognises it has to run on that row. When first submitted the merge status is blank, it gets populated by the action of the form or time trigger telling Autocrat to run on the row. If the job has run correctly there is no point in deleting the merge status as it will then prompt Autocrat to run again for the now blank row.

Here is a video of a script that will clear a column of data.  You can set the script to run daily at a certain time.
