The triggers were set wrong so all the information didn't transfer to the the google doc. Is there a way to re-run all the responses to the sheet so it triggers this?

You can rerun any row by deleting the information in the status column(4th) that Autocrat adds.
You can delete the old output as Autocrat will not delete it.

Sorry I am so new to this. Your solution worked but they are all now one document. Will it do that for all future responses or will they be seperate?

Go through the settings. There is a setting for individual documents or one document.
