To clarify, were users pointed to a non-DFS location for years, and then they were recently moved over to a DFS location recently? Or are users pointing to the same DFS location as they have been for many years, but recently the DFS target was changed to a new server?
What does your GPO configuration look like? And does relogging in not help or do you keep seeing the same message after subsequent logins too?

If you are already migrating/copying the data with Beyond Compare, I would suggest not setting “Move the contents of <folder> to the new location”. We don’t use this in our environment since I’ve had problems with it. Instead if we ever need to move/migrate, we migrate using robocopy and our FR GP is set to not try to migrate the files again and hence any change in the path is reflected more easily.
This is the configuration we use that has worked well for us, even when moving data:
Grant user exclusive rights to Desktop: Disabled
Move the contents of Desktop to the new location: Disabled
Also apply redirection policy to Windows 2000, Windows 2000 server, Windows XP, and Windows Server 2003 operating systems: Disabled
Policy Removal Behavior: Leave contents
