modifying aodv and understanding source code aodv.cc

Hi : I need help regarding aodv protocol ,I want to understand the aodv.cc and other files of routing protocol , how can I  grasp  the flow of the protocol so that I can modify it to my specifications like adding new packets and timers etc.What I want to ask is enabling  debugging support,I found some links regarding tcl and c++ debugging but they are quite old and for older versions of ns2 http://tagus.inesc-id.pt/~pestrela/ns2/ns2_debugging.html
and few others ,I also found eclipse with ns2 
but it is quite difficult and no support is provided any more for installation issues there.
I want to know how other people are trying to understand the code flow .Do you guys use some ide or what -- how do you modify the protocols ????
