Pulling out the coax and using cat5 is no problem. The protocols used will
remain the same...so that's not a problem.
The only thought is HOW you're going to setup the loading and switches...
topology of the new setup does NOT need to be the same most of the time.
Given proper thought a new setup will increase the throughput and the
effeciency of the system.
and make sure the cable installers TEST and certify each cable and patch
panel from one end to the other.
I've seen installations where the cables went into a cable room and tested
good, but the setup changed over to cat3 inside the cable room and back to
cat5. Defeated the entire purpose of the cat5 installation.

This is a complete new move from one building to another..
I am going to be installing all the Cat5 and switches for the network,
The Cat3 is being kept seperate for security reasons.
I am new to novell, never had any dealings with it before,
I was just worried about the actual cable difference causing problems and
decided to do a little research before I made the move...

Since you're new to Novell and obviously new to network topology too, do
yourself a favor.
Open each computer (WS) if it has PCI slots and you have a combo NIC in it
pull the combo NIC and replace it with a PCI NIC. The Combos ISA NIC may or
may not be able to autodetect which port (BNC or RJ45) is connected to the
network, and for the price of a few NICs you can't be screwing around with
old NICs.
When you buy NICs get the Intel pro100s if you can and get a switch
guaranteed to run Nway. If you don't have PCI slots in some WS then a pro10
is next best.. I use 3c905s too, and they are also OK.
