Hiya,

I am trying to check out the RNA Peak Generator. I uploaded a NOESY spectra, an RNA sequence, and selected only imino corresponding atoms, but I got a 'no vienna value set' message when I tried to run the program.

Do I have to generate a secondary structure of my RNA first, assuming that's what the vienna error corresponds to? Or is there some other parameter I've accidentally omitted somewhere?

Thanks,
Jonesy

Hi Jonesy, one way to give NvJ the info it wants is as follows:

Assign - Atoms

Then: Reference - Predict - RNA using Sec. Structure...

In the window that appears give your predicted secondary structure in Vienna format and hit Predict.

Bruce has a tutorial video called "RNA Prediction and Network Slider" which may be useful, found here:

The interface used to define the nuclei of interest has changed since this was recorded, hopefully the current version is self-explanatory.

Cheers,
Jan
