Normalising subject to MNI causes differing sized outputs

Hello,

I'm trying to normalise my data to the mni space. When I do this I get a brain that is of a different size (in voxels even though they are sliced to the same size) to the MNI template that I use. In this case I use the SPM T1 template that is included in the SPM folders. I attach the graph and code but it's basically the resting state fmri preproc (with tcompcorr) and then the basic SPM coregister, segment and normalise.

How can I get them both in to the same space?

could you please share the .py files instead of the .pyc files, perhaps as a gist (gist.github.com)?
