My microscopic data are pixel to micron ratio is 0.82( i.e 1 pixel =
0.82 microns ) and vertical distance is 1 micron.

I selected a branch on original lsm image and measured the euclidean
distance approximately using imageJ and it is about 37 microns.

Then I analyzed the same branch in my reconstruction before scaling
( statistics --> analyse selected segments) and it gave me 91 as the
maximum euclidean distance. Is this in microns? ( I read somewhere in
neuromantic blog that all statistical data are in microns)

Then I scaled the tree as guided in

I put micron to pixel ratio that is 1.2 (1 micron = 1.2 pixels) in X,
Y, and R and 1 micron in Z

Then I analysed the same branch again and neuromantic gives me 110
microns as the maximum euclidean distance. I am expecting to get a
value closer to 37 microns

What's going wrong?

Hi,

Yes, all distances in Neuromantic assume microns. Prior to scaling
the reconstruction to microns, the distance statistics aren't very
meaningful. If you could post an example .swc file to check, it would
be simpler for people to assist.

Is it possible that you've obtained your expected Euclidian distance
from ImageJ in 2D, and excluded the Z component?

Also, if your scaling is 0.82 microns/pixel then you should be placing
0.82 as the x/y/r scale factor.

Thanks Darren for the response.
My imaging data shows 1 pixel = 0.82 microns. So the micron to pixel
ratio is 1.2 and pixel to micron ratio is 0.82.
Which one should I use?

Yeah I agree with the idea that Z component has been excluded.

If your "imaging data shows 1 pixel = 0.82 microns", then there are
"0.82 microns for every pixel", or "0.82 microns per pixel" and thus
the "micron to pixel ratio" is in fact "0.82 microns/pixel".

When calibrating / checking distances, I try to measure between two
landmarks that are approximately in the same z-plane. For example,
look at the 3D stack and find some process that runs roughly flat
through a single z-slice, and measure along that process. Then if you
have images of those same landmarks taken (or measured) in a 2D
projection, you will have minimized any difference between the true 3D
measurement in Neuromantic and the shortened 2D measurement.

By the way, if you use ImageJ and are not already familiar with the
following ... you may find the "Image->Properties" dialog useful for
setting image scale.
