Currently, you can use the JavaScript USB API available to Chrome packaged apps: http://developer.chrome.com/apps/usb.html. We plan to introduce an API with the same capabilities in Pepper. For the time being you can have the JavaScript side communicate with the USB device and use PostMessage to get the data to the NaCl side.
