Transparent/Opacity question

Hi, I am using NanoEngineer to design DNA nanostructures. I want to make the DNA cylinder transparent or with low opacity so that one can see the base-pairing inside the cylindered DNA double helix. Can anyone tell me whether this is doable under NanoEngineer? And how?
