Are there any options for command line for starting MLO? For example -
to start MLO in minimized window (or just in the icon the the tray)?

Not sure about command line options but you can start any windows program minimized via the properties dialog box of a program shortcut. Failing that, there are numerous utilities to achieve what you want e.g. http://lifehacker.com/396105/trayconizer-makes-any-program-a-permanent-system-tray-app

Actually, there are quite a few command line hooks. On Windows, browse to the directory containing the application -- On my box its C:\Program File (x86)\MyLifeOrganized.net\MLO\ and run "mlo.exe --help". On mine, it pops up a box with help on the command line hooks.
