Query regarding Musite

Hi,

I have used Musite web server to find tyrosine phosphorylated sites in my plant proteins and employed "General phospho-tyrosine (Green Plants)". The obtained results shows score >1 for all predicted tyrosine phosphorylated sites. However, for S/T the range of score is 0-1 (as mentioned in your paper).

Kindly, let me know regarding score>1 for tyrosine as I did not find this information from your paper: http://www.ncbi.nlm.nih.gov/pubmed/20702892

Hi Gurpreet,

Sorry for the late response. This score is actually different from the one mentioned in the paper. It's a prediction score that is only meaningful relatively, meaning that we are more confident that a site with higher score is more likely to be a phospho-site, but the absolute score is not interpretable. However the specificity column is always from 0-1 and is the same as defined in the paper. We suggest to use that to set the cutoff.
