MUNKI + OSX Software Updates?

I am using Munki for the first time this year in my high school mac lab. So far things are working great except for Apple updates. I followed the guide to have Munki install the Apple updates, but it isn't working correctly. The Managed Software Center shows three available Apple Updates and when I click update all on one of the clients, the machine restarts, but doesn't seem to actually install the updates. Other updates from Autopkg work fine, just not the stuff from Apple. Ideas?

try running Munki in terminal and post the output here:
/usr/local/munki/managedsoftwareupdate -vvv
softwareupdate -l

We saw this on one of our systems over the summer. I was not able to replicate the behavior. In our situation, running managedsoftwareupdate --installonly via command line, solved the issue.

I've also run into this on bootstrap-upgrades. For example, my El Cap upgrade package is 10.11.3, but when pulling updates from Reposado on the next boot (at the login window), sometimes it'll hang. I wonder if, for example, installing Gatekeeper Configs depend upon a certain OS version, or if it tries to install the 10.11.6 update (non-combo?) before it is 10.11.5 and so stalls?
