I'm working on a couple tasks to map accession numbers using either
the pir or uniprot mapping utilities (both of which I'll release
soon). I prototyped little method to guess what database an accession
number is from:

http://github.com/bahuvrihi/ms-in_silico/blob/3edb1cd6c89cc81c57df80820afdc5f8e7dbc1ec/lib/ms/in_silico/utils.rb

It's totally incomplete and based on some really basic guesses, but I
think it's got hope. Do you know of any resources listing databases
and their accession format? Or even a tool that already exists to do
this?

Very useful.

In the References section of this page (
http://bioruby.org/rdoc/classes/Bio/FastaDefline.html ) I noticed 3
links on the topic. Maybe one of those might help.

Fasta files do seem to be ad-hoc'ish in general, so probably a
theoretically robust method that works on your own data will be good
enough for now.
