create your filter while you are in the folder - it will be for that
folder. After creation, run it manually while still in that folder.
If you create the filter while the main folder is selected (in the left
column)
the filter will work on all subfolders but you need to select it from
the "filters for:" drop down box at the top of the dialog box.

As others have said, there is normally no need for this, as filters are
run on received messages. However there is one case where this can be
important - when you have a sever-side filter upstream of Thunderbird
that is moving IMAP messages into subfolders. In the IMAP case, filters
only run on the INBOX folder by default. But that can be overcome with
the JunQuilla extension. Then you may face the issue of adding a search
term for folder. There is no explicit support for this at the moment,
but JunQuilla allows a javascript search term which is very easy to
setup to search for folder.
