I am looking for a method to import folders structure (messages) from
Outlook Express. The built in import options is not good enough because
after import there is a big difference between the original structure
(Outlook) and the imported one (Thunderbird).
Can you recommend any solution (not too much complicated)?

Try:
Install the ImportExportTools TB Addon from
http://nic-nac-project.de/~kaosmos/mboximport-en.html
Then, for one folder at a time in OE:
Select a bunch of messages, drag and drop them into a folder on your
desktop or a folder in Windows Explorer. They will be automatically
exported as *.eml files. The subject is used as the file name and where
there are duplicates a counter should be inserted in the name.
Carry out some tests to ensure that all your emails have been exported
properly. Eg. Count them, check attachments, ensure they are files your
computer can read and are not corrupted, etc.
Create the corresponding folder in TB.
Import under assistance by the mentioned Addon the bunch of messages
from OE into that folder.
