I am on Thunderbird v2.0.0.6 and for a little while now I have noticed
that my junk mail controls do not seem to be identifying any junk!

I have deleted everything in my junk mail folder, and reset training
data ... and I am not seeing any improvement.

Any thoughts?

Goto Tools>Account Settings>that account>Junk settings.
Make it sure that junk control is enabled for that account.

yes ... checked that and is enabled (ie 'enable adaptive junk controls')

There is a setting in Options/Preferences that you have to set as well.
It is under "Privacy". There is also a threshold setting that you can
change. I have been told that making it lower will enable Thunderbird
to pick up more junk. From Options > Advanced, click Config Editor and
look for:
mail.adaptivefilters.junk_threshold
The default is 90. Try making it a bit lower.

Are you training it properly? E.g. marking spam as "Junk" marking
unknown ("?" in the Junk status column of the message list)
appropriately as "Junk" or "Not Junk"?

I've also had a problem of Thunderbird not seeming to declare junk mail
to be junk. All of my settings as indicated in previous responses were
configured correctly, yet after two weeks of use almost nothing that is
actual junk is getting marked as such. Do TB's junk controls depend
entirely on my 'training' it properly? It must have some of its own
built-in algorithms and rules, yes? Maybe I'll set
mail.adaptivefilters.junk_threshold to lower than 90, but I'm curious if
others are having better luck with the junk controls.

This is strange ...
I had started training, but given up (and just started to manually
delete spam mail).
However, the strange thing is I clicked on 'Run Junk Mail Controls on
Folder' and it almost emptied my folder ... and now seems to be picking
up junk. In my options I have ' when I mark as junk' ... 'move to junk
folder' - so I have never actually requested manually that junk
filtering be run on the whole folder.
May be a red herring, but it does now seem to be doing something at least.
