I have learned how to recover the bookmarks from the backup copy. I am
even good at it :-).
A few versions ago, I un-installed Firefox from her PC, deleted the
entire \Docs and Settings\MyName\Application Data\Mozilla directory
structure, reinstalled Firefox, and re-imported all her bookmarks from IE.
I suspect there is something within her bookmarks that causes this
problem to happen with every update. Like most people, she has perhaps
1,000 bookmarks. What should I be looking for?
Or can someone offer a different explanation as to why this is happening
and a permanant fix?

Permanent fix - if automatic updates are causing problems, stop doing
automatic updates and do them manually. Maybe the timing of the update
was unfortunate, and clashed with something already being done with the
browser.
DO NOT click gaily away on the "continue" button but read what the
installation is going to do!

this page has bee "visited" more that 428600 times - assuming that one
half of those visitors has lost Bookmark gives FF a good batting average
- and the dev very low grades!

The only profile showing on my wife's PC and my PC is "default".

Right, None of those appear to apply to my situation. The bookmarks are
there. My wife is quietly working away. Firefox, pops up a message
saying the update 2.0.0.4 is available, do you want to apply now or
should I interrupt you again later? Wife calls me, what should I do?
Well, do I want to fix it now or be interrupted again later? I go to
her PC and click now. Firefox stops itself, updates itself, empties the
bookmarks, and restarts. No bookmarks.
A few hours later, Firefox on my PC asks the same question, I answer the
same, my bookmarks are retained. No problem.

The above is an accurate description of the problem. My guess is that
somewhere in the update program there is a function that reads the old
bookmark file, pukes, and replaces it with a empty bookmark file. The
update program is finicky, and does not accept what is OK with the
Firefox Import function and Firefox.
If the update program wants to replace the bookmarks file, it should
ask. Do you want to empty the bookmarks file or keep running 2.0.0.3?
It is my personal data, I wouldn't give permission to overwrite it. Is
that hard to do?

The bookmarks should NEVER be affected by ANY program update, or even
uninstall. They are not involved in any way with the normal process of
program updates. I can only suggest that you try a new profile in case
something has become corrupt in the profile that is causing this kind of
trouble.
I have don't literally thousands of updates (testing), and have never
had a loss of bookmarks during an update.
