What is the behavior when you set replica seeds (in the Java driver, by specifying them in the mongo URL, for example) to nodes that are in the set, but are hidden.  Will it still call isMaster on those nodes and discover the unhidden nodes? Or will it fail to connect to them?

It will call isMaster and get the rest, yes. It will be removed from
the seed list for future calls so it will only be used once at the
initial Mongo creation.
