Mongo Query performance

We are using mongo 3.2 Community edition.

One of my Mongo query some time took long time(around 3 minute) to run .

Same query after restarting Mongo server took max of 10 second.

RAM and CPU before and after mongo restart not much different.

Any body facing same kind of problem /any solution to fix this problem.
