Q.
What is the best way to show the binding site in an apo structure?
A.
- Run ICMPocketFinder http://www.molsoft.com/gui/3d-predict.html#3d-predict-tools-identify-ligand-binding-pocket
- Select the residues around the pocket by clicking on the table produced by ICMPocketFinder
- Go to meshes tab --> color by binding properties --> it will build a surface for the selection
