features missing between fbmn and collapsed iin

Hello,

I have noticed that when I review my FBMN in Cytoscape, and then the collapsed IIN in Cytoscape, there are features missing in the IIN. I know that adducts are collapsed into shared nodes, and I do see that successfully happening, but there are many features that all together go missing. 

I have not found an answer for why this happens and am curious if there is some additional data processing that is filtering out certain features.
