IF YOU ARE REPORTING AN ISSUE, PLEASE MAKE SURE:
1. Your questions was not addressed previously in the GNPS FORUM.
2. Is not already reported in our GitHub repository https://github.com/CCMS-UCSD/GNPS_Workflows.
3. You have consulted the GNPS documentation https://ccms-ucsd.github.io/GNPSDocumentation/
===> if the problem couldn't be solved:
Create a post on the GNPS forum or an issue on GitHub. Include the GNPS URL link to the job(s). Specify the mass spectrometer type and manufacturer, as well as the procedure for data conversion to mzML/mzXML. If this is relevant for the issue/discussion, indicate the experimental conditions (chromatography, ionisation mode, MS/MS acquisition parameters, ...).

Hello Emmanuel,

Within the submission window we are limited to 6 groups. However, you can accompany your files with a metadata file dictating any information and groupings you may have for your samples. This file can be used when using network visualization through Cytoscape, and it will allow the QIIME2 outputs to have this metadata information overlaid to explore your data. One of the best parts of using this metadata file is that you are not limited to only one category of information to group by. You can include all relevant information about your samples in one file.

Here is the link to the documentation about metadata: https://ccms-ucsd.github.io/GNPSDocumentation/metadata/

Best,
Kelly
