The warnings represent unusual situations that can sometimes be errors but often are not. You don't have to correct them if you understand them and think they aren't a problem. If you don't understand them, you should try to figure out what is going on. In the case of the particular warning you received, there should also be a list of cells where it has identified initial heads that are below the bottom of the cell. If you didn't expect that, a good thing to do would be to color the grid with the initial head and then look at the explanation of how the initial head was assigned in one of the problematic cell. If the explanation looks OK, try checking the elevation for the bottom of the cell and check the explanation for how that value was assigned. You can see the explanations by selecting "Data|Show Grid Values" and then putting the cursor over the cell of interest.

I just read the message thread that i found by googling it.
 
I am having the same situation as Manuel (and same error message) where my constant head cells are assigned with an initial value that is above the bottom of the cells.
I have tried to copy initial value and make the cells below as constant head cells as well with no luck.
 
I am very surprised and confused about the whole situation and how the water elvel can drop below the bottom of the cell is it is speciied as constant.
 
Any help is very much welcomed.

The warning or error message should give a list of cells where the
problem occurs. Try coloring the grid with the initial head and then
selecting "Data|Show Grid Values." Then move the cursor over one of the
cells that has a problem and see if the initial head is what you expect
it to be. You should also look at the explanation for how the values was
assigned. Then color the grid with the bottom elevation of the layer and
do the same thing again. The explanations for the values should give you
a clue as to the source of your problem.

Dear Richard,

I am also having this problem and after troubleshooting with your suggests steps, I still can not run MODFLOW with Modelmuse. I am modelling an unconfined aquifer using an overburden layer and the actual aquifer itself. I have set initial heads to be the top of the overburden minus 1 using CHD across my two layers. Hope you can provide some guidance with respect to this.

Same here, I'm having the same error message despite setting initial head to a clear value above cell elevations...
