bubble and splash screens

i have a html5 mobile application with a splash screen which fades out after 2 seconds. But, when i put in the bubble code from google, the bookmark bubble shows up and after dismissing the bubble, i was expecting my splash screen to fade. But, looks like the javascript on the splash screens stops working when the bubble comes up and my splash screen never fades off to the next screen. Any help would be appreciated
