As you have noticed from the popup you get when creating multiple databases, this is really not recommended.
Putting all your cards in a single database has the advantage that you can have cards that belong to multiple saved sets (whereas a card can only belong to a single database). Moreover, it's much easier to sync a single database than having to remember to sync all of them separately.
Still, you can create multiple databases if you really want. As for that feature being hard to discover, it's just 'file - new' and 'file - open', exactly the same mechanism as for working with multiple documents in e.g. Word, Excel, thousands of other programs. I can't see how to make this any more obvious, but suggestions are obviously welcome.
