Troubleshooting a busted mainboard

We're using a mainboard that seems to have stopped responding and we're wondering if there's a good protocol for troubleshooting what might be wrong (rather than making a new one from scratch). The mainboard is still supplying power to the OD boards (both stirring and lasers work), but does not seem capable of sending/receiving any data. The pinch valves and motor do not respond, and no OD data comes in; we've also tried just running clo and sel commands to activate the pinch valves, but they do not respond. Any ideas of where we might go from here?

Are you able to program the mainboard?  Unfortunately, It sounds like it's either the microcontroller or the oscillator is bad.
