Almost.
Most express buses are designated by the boroughs through which they
operate. For example, QM4, BxM6, BQM1. The only express buses using
the "X" designation are those operated by NYCT.
The regulation of all bus routes in New York City will be under the
NYCDOT. Previously, regulation had been accomodated through the Bureau
of Franchises, part of the Board of Estimate. With the abolishment of
the Board of Estamate under the new Charter, responsibility will pass to
NYCDOT following the passage of an authorizing resolution by the New
York City Council, an action which is pending. Certain regulatory
actions also require the approval of the Franchise and Concession Review
Committee (FCRC).
The NYCDOT will establish all bus routes throughout the entire City
(this was previously done by the Bureau of Franchises). The only
control that NYCT exercises is with rerouting of EXISTING bus routes
(all new routes are approved by the City). This control over rerouting
existing bus routes is unique to NYCT; all other bus routes--including
NYCDOT bus routes--must go through NYCDOT (and, possibly, FCRC) for
evaluation and approval.
NYCT operates buses throughout all of the boroughs. NYCDOT service is
concentrated in Queens, with a limited amount of service in the Bronx,
Manhattan, and Brooklyn; there is no NYCDOT bus service in Staten
Island.

Will this still be the case when the franchises are rebid. Does the new
Charter require NYCT franchises to be rebid?

article about some Jewish-oriented buses and jitneys in Crown Heights)
