Railroads in John Wayne westerns

I understand that many John Wayne westerns were filmed in Durango
Mexico, but where were the railroads in such movies as "Big Jake"; and
"Rio Lobo".
I know that in "Sons of Katie Elder" they used Durango and Silverton
RR in the opening credits, but they then seemed to use another RR for
the train arrival scene.
