I would like to make use of the citation and bibliography tools in word but
the MLA format the program uses does not match my up-to-date MLA handbook. Is
there a way to customize and save the format?

There is, but it requires xsl knowledge.

Assuming you are using Word 2007 for Windows, the styles are stored in the
"<winword.exe directory>\Bibliography\Style" which on 32-bit systems is
commonly "C:\Program Files\Microsoft Office\Office12\Bibliography\Style"

Introductions on how to create your own style can be found at:
http://blogs.msdn.com/microsoft_office_word/archive/2007/12/14/bibliography-citations-1011.aspx
http://blogs.msdn.com/microsoft_office_word/archive/2009/04/29/bibliography-citations-102-building-custom-styles.aspx

A more easy way to create/adjust reference styles is BibWord, an xsl
template I created:
http://bibword.codeplex.com/Release/ProjectReleases.aspx?ReleaseId=33614

The site contains a number of styles which can be used as example/basis to
create your own style.
