Let's walk you through the install of Service Pack 3 and take into account
the most common issues people come across (handle them before you
come across them.)
Fix your file/registry permissions...

scan with SuperAntiSpyware and MalwareBytes. If you are following
along, you have already done this!

5) Ensure your hardware drivers are up to date (from the hardware
manufacturer's respective web pages.)
6) Reboot right before you try to install SP3.
7) Disconnect from the internet before installing (physically disconnect -
pull the network cable or disable the router/modem.)
8) Disable your antivirus and antispyware applications when you are about to
install SP3. Usually right-click on the icon in the taskbar gives you
a choice to do so.
Install SP3 by running the downloaded executable. Reboot when requested to
do so. Logon and let the machine 'settle' for about 10 minutes. Reboot.
Give it 5 minutes after logon to 'settle' - reboot.
After that - there will be more updates.
Log on as an user with administrative rights and open Internet Explorer
and visit http://windowsupdate.microsoft.com/ and select to do a
CUSTOM scan...
Every time you are about to click on something while at these web pages -
first press and hold down the CTRL key while you click on it. You can
release the CTRL key after clicking each time.
Once the scan is done, select just _ONE_ of the high priority updates
(deselect any others) and install it.
Reboot again.
If it did work - try the web page again - selecting no more than 3-5 at a
time. Rebooting as needed.
The Optional Software updates are generally safe - although I recommend
against the "Windows Search" one and any of the "Office Live" ones or
"Windows Live" ones fornow. I would completely avoid the
Optional Hardware updates. Also - I do not see any urgent need to install
Internet Explorer 8 at this time.
Come back - let us know if that worked.

Could other things fail because of the "botched-up SP3 upgrade" - quite
possibly, but more to the point - the "botched-up SP3 upgrade" points to

Sounds like corrupted files. Two things to try. Try one, test the install
of SP3 then, if that fails - resort to the other. Both are less traumatic
than a clean installation. ;-)
First - SFC /SCANNOW.
Have your Windows XP installation in the CD drive, then - logged in as an
administrator, open a command prompt (Start --> RUN --> CMD --> OK) and type
in:
sfc /scannow
and let it run... It will scan your files for problems and replace what is
needed. When done - reboot and try your SP3 installation again (you are
logged in as an administrator - right?)
Second - if the first does not work - a repair installation.

also unable to get SP3 to install, including an attempt in safe mode
using the SP3 CD. I'm getting these exact error messages, so I guess I'm
going to have to run subinacl. I really hate running a program which
does a major job on the registry because of the potential for disaster.
Is it possible to run this with a command option that will produce a log
file which shows which registry keys were altered? Other than doing a
full backup and shutting down as many programs as possible, are there
any other precautions I should take before running subinacl? Thanks!

System Restore.
Although all the steps you are speaking of does is reset the permissions in
your registry so that System and the local Adminstrators have the access
they *should* already have. Something else would have had to change them if
you do not have the proper permissions now.

Yes, you'll have to do one or both of the above. Doing so will NOT screw up
your computer: It's already screwed up.
NB: All this could be caused by a hijackware infection, too.

The fact that you've encountered the Access Denied problem could be of some
concern, yes, but let's not put the cart before the horse just yet, please.
Does either of the two (2) fixes I posted correct the problem and allow SP3
to install?

I was a bit surprised that in the add/remove programs window, when I
look at what's installed it lists every individual update instead of the
entire service pack as one entry. Also, it created a restore point for
each update, so I ended up with about 35 restore points today just from
the installation of SP3.

Windows XP SP3 is listed in the Add or Remove Programs control panel as a
single entry. ;-)
It may have removed/replaced many of your older patches.

If you (1) installed SP3 and then installed (2) all post-SP3 updates, yes,
that's expected/normal behavior.
Now make certain that Automatic Updates is enabled.
Different file versions are installed depending on whether SP2 or SP3 is
installed. Had you installed SP3 a year ago, you could have avoided all
this.

Yes, that sounds like the right behaviour. For Windows XP and earlier, updates
usually need to be reapplied after a service pack, except for those that the
service pack included. If I remember correctly, previous service packs required
you to do this as a separate step, but SP3 does it automatically using the copy
of the update that was saved when it was originally replied.
