Linux -> responsible for company.com
Windows -> win.company.com
On Windows DNS servers, I have forward lookup set to the Linux DNS servers.
From time to time, some entries don't resolve properly with no suffix. Our
DHCP server is Windows based so they have the following in the suffix search
list:
Say when I do a ping on server1 by itself, sometimes I get can't find host.
With the suffix search, I would assume it will append server1.companycom,
then server1.win.company.com? If I do the same ping but with the proper
suffix, it will work no problem.
What could be the issue here? Appreciate your assistance.
Ok, let;s take a look at your config. You said:

What DNS server is configured on the client machine?
As far as pinging, I would also suggest to use nslookup to test this.
Regardless, yes, the client side resolver will append the suffix(es) one by
one in the order presented until it finds an answer, or gives up.
