All Systems Collection differs between my Central and Primary site

Shouldn't these be the same? I would assume this would be the case. Please
help me understand this

If you have diferent site boundries yes will be diferent betwen central and
primary sites.

okay,
so here is my architecture in a nut shell

I have a Central site named A01 and two primary sites B01 and B02
A01 has no site boundaries set
B01 is set to the AD companyname.com site boundary
B02 is for non domain machines and is net to a network discovery and IP
Range boundary.

What is the best practice for site boundaries in this scenario?

ok, put your SMS Site Boundries = your AD site and Settings for example if
you have USA = USA Site Name = 192.168.0.0/24 on you AD Site, then put on
you Boundrie AD Site Name = USA Site Name, if USA is near the Central Site or
is the same put it on Central site, if not and is near primary site put this
AD Site on the Primary Site Boundries.

okay that makes sense. Thanks for your help!

I would like to ask one more question of you and that is I would assume that
if I do not create a site boundary for my Central site it should then include
all objects from all sites is that correct?
