Mine does it too with that template. You can work around it by saving a
copy of the image you want to print and rotate it 90 deg. Now you have the
same image but in different orientations. Open them both and make sure you
choose "several projects" during the print setup phase.
If you don't like that solution, there is always MS, call them, don't try
and do usability questions over the web:

by: John Inzer
Open the images you wish to print in multiples of three.
If you wish several copies of the same image you must
make copies of that image in multiples of three. Bottom
line...if you want three prints, you must have three images
in your tray.
NOTE: How to make copies.....
With your image on screen...go to...Edit / Whole
Picture...make as many copies as you need.
To print...go to...File / Print All / Several.
Change your printer settings for the paper you wish to use /
Next...
Choose "Avery Photo US Sizes"..."53270-Three 4x6 in"
template / Next /
Choose "Overlay and Crop" (note: if you choose "Fit Within
Area", your images need to be the correct 3:2 aspect ratio...
otherwise, the finished prints will not be 4x6) / Next / Choose
the number of copies / Print.
