For what its work, internet explorer proxy settings don't effect pop3/smtp.
It sounds like the place you connect from has implemented some devices on
the network that block certain types of activity (e.g. checking mail at
AT&T)

Last but not least, if you have antivirus software installed that can scan
POP3 email as it is downloaded, you should disable that feature if possible.
Many antivirus products that proxy the call between Outlook and the mail
server cause timeout issues.
