Any recommended course of action?
If things can't wait then run FlushHealthServiceStateandCache targetted to
HS and restart the HS on respective agent which should reset the bookmarks to
be current.
How exactly could I be executing this FlushHealthServiceStateandCache? Is it
a command line tool?

Is there anyway that the backups could be interfering with the OM agent? Or
some other program interfering.
I am not sure if it's a coincidence, but we are also sporadically seeing a
lot more Health Service Configuration Not Up To Date" alerts as well.

Create a new state view targetted to HealthService
Wait for the view to be populated
select the HealthService in interest enable Actions Pane
Find the FlushHealthServiceStateCache and HealthServiceRestart tasks
