Does anyone know how to configure SCOM R2 in such a way that when I close an
alert that it does not send out an email stating it has been closed? We just
want to know when the issue occurs but once it is fixed we do not need the
entire group getting a email notice of this.

Actually this is an option and you can configure it as follows:
1. Go to the administration pane
2. go to administration > Notifications > Subscriptions
3. click the subscription you need to change and click properties
4. click next on the description page
5. Under 'subscription criteria' > conditions place a checkmark next to 'with specific resolution state'
6. Under 'Criteria description (cl...' click the blue underlined 'specific' in 'with specific resolution state'
7. Under 'select resolution states to search for' place a checkmark next to 'New (0)', meaning you only want the subscription to go off when the alert is raised and not when it's closed.
8. Click 'OK' and then 3 times Next and Finish the subscription.
9. You're done
