I suppose the next obvious question is: "What constitutes a 'big-time screw
up'?"
In order to replicate this issue, you need to:
a. Have foreign currency accounts;
b. Have more than one account in the same foreign currency; and
c. Want to make transfers between those similarly denominated foreign
currencies accounts.
I'm willing to bet those circumstances apply to a fairly small subset of the
user base so I suppose I should just get over it and wait for the next
release?!

Based on your test, I tried it in a test file with a checking and
credit card account in Thai Baht. No pop-up for me in Money 2006
either.
However, I wonder whether you would mind indulging me with one more test.
Try the same thing you just did except, instead of a credit card / checking
account combination, use a mortgage and a checking account in THB (Make sure
you elect to track transactions on the mortgage rather than just keeping
track of the outstanding amount).
Now go to the mortgage and try to make a new payment. Choose "regular loan
payment", and select the THB checking account that you've set up as the
account from which the funds should be taken.
