I have a series of virtual directories beneath the default website. Some of
them have an icon showing a globe within a box, others have the globe at the
bottom right corner of a folder icon. The only difference I can think of
between the virtual directories is that two of them allow directory
browsing; changing that property doesn't change the icon, however.
What significance is attached to these different icons?

Look in the IIS Properties - Virtual Directory tab - Application Settings
area for your answer.
Create or Remove the application is the difference.

The box means that the folder has been configured as an ASP application.
The globe means that the folder is a virtual directory.
